I'd have to hook mine up to 2x check this, but I'm pretty sure that if you go to LINK and you press and hold the BACK button, it will disconnect it, allowing you to load a track again.

Original CDJ 2000 issue when jumping between thumbdrives and LINK (laptop)
Hey guys
I've had an issue with the old CDJ 2000s when trying to jump between thumbdrives / LINK with the laptop into rekordbox DJ (or Traktor / Serato etc).
- It's a problem when trying to jump onto thumbdrives for a change over / going b2b with someone when someone is on thumbdrives and the other on a laptop.
Basically as soon as the link is enabled you can't load tracks from the thumbdrive without pulling out the usb cable at the back. Which is fine if the mixer is new enough to use as a soundcard but a lot of these venues with the older gear have DJM 800s so the only choice is to aggregate the two CDJs together.

I've made sure the firmware is updated on all at the venues I play at but this is consistent across all models.
