I may be think wrong on this but hope there is a setting to change this:
When useing the CDJ 2000 as controller in Serato:
With the deck stopped when I press and hold cue the track starts, let go it stops. Press and release play the track starts, press and hold cue (with track playing) jumps back to cue poin and plays from there. This is how I think it should work.
When usings the CDJ 2000 playing on flash drive:
With the deck stopped when I press and hold cue the track starts, let go it stops. Press and release play the track starts, press and hold cue (with track playing) the track jumps to the cue but does not play I have to press and hold cue again to get the track to plays. Is there a setting that will make playing on a flash drive the same way it works as a controller?

No, there's no method of changing it. This is the method which Pioneer players have always performed. If you want to set a point to jump to and play from there then you can use the one of the Hot Cues.
