Are all CDJs compatible with DDJ 1000 for Rekordbox? For example, would a CDJ1000 MK3 be able to hook up and run through the controller? if not, what would be which CDJs would be compatible to use as deck 3 and/or 4?

To use the CDJs with a DDJ-1000, you'd need to pay for a subscription to unlock the DVS functionality to use them as the 3rd and 4th decks. But all things considered, I'd suggest mastering the DDJ itself with the ability to toggle control to decks 3/4 instead. More control than simply using DVS from a CDJ-1000MK2.

You can use the CDJ1000 with timecode CDs to control playback, but you still need to load tracks, set loops etc. from the DDJ1000.
If you want full control over Rekordbox from the CDJ, you need one with a USB connection on the back. If you don't care about CDs you can also get an XDJ.
