The mass relocate option is designed for when you move the file from one folder to another (Keeping the filename itself the same), its not when you rename it, effectively creating a different file from rekordboxes point of view. If the cues are that important, your only option is to relocate each track singlely

FollowMissing Files!!! (Rekordbox, iTunes & Mixed In Key)
Hi,
I currently use Mixed In Key to write the camelot key of the song (e.g. 9A - Jump). I then update the filename in iTunes then bridge the songs into Rekordbox. Because I no longer wanted to have the key written before all my songs I removed the key from the file name and common tags in mixed in key. I also went into iTunes and updated the data of all my songs so they no longer have the key written before them. I then went into Rekordbox, highlighted every song in my library and clicked "Reload Tag" so that the key would disappear from those songs as well. After doing this my Rekordbox library is an absolute mess. The camelot key did disappear on a little over 50% of the tracks but that's it. Now all of my tracks (with OR without the camelot key) are missing. I tried to relocate all of the songs by highlighting all of them, relocate one song, then clicking 'yes' when Rekordbox asked me if I would relocate other missing files but I didn't work and I still have 700 missing files. I could erase my whole library and start fresh but I have made hundreds of hot cues that I don't want to make again.
I am currently using Mac OS 10.8.5, Rekordbox 2.20 & all my tracks are mp3's.
Any help would be greatly appreciated!

@Remy > I've checked with the engineers for verification but they have confirmed what cdjbasile has said. Unfortunately, the auto-relocate function is not possible in this circumstance as the file names have been changed.
