This is perfectly normal -- the fact the 1 & 2 are blinking is to indicate the value previously used is not the current value; tap any number on the pad or the < or > buttons to lock it to an accurate value.
I play every week at a venue that has a DJM 900 NXS2. I see something very strange with their unit that I've never seen with any other Pioneer mixer. When I'm playing out, I use effects every once in a while. As such, I might start playing and then set an echo effect to 2 beats or similar. Once I use it, I might not use it again for 20 minutes or so. When I come back to the effects section, I find that the value has changed to be flashing on 2 numbers instead of one, and the effect seems to be on the half rhythm. It just seems to do this by itself after I leave it alone for long enough, and it has been happening for quite a long while now. Is this a feature that I don't know about and am activating by accident? Is this an issue with the mixer? Has anyone else seen this?

If I understand correctly, I believe this happens when the song's BPM value changes.
Are you using CDJs with rekordbox analyzed files? Are they and the DJM connected to a LAN hub?
Yeah, it's a pretty well set up booth. 2 x CDJ 2KNexus2's, 1 x DJM 900Nexus2 all linked with a hub. I play with SD cards that have all been synced with Rekordbox.
Do you have the Rekordbox button enabled on the DJM-900NXS2? That will sync up the BPM of the Master Deck with the FX of the mixer and prevent the blinking you're seeing. That blinking typically occurs when the value of the selected parameter is not relative/in-time to the BPM.
