When I play vinyl on my DJM-S9-N, the sound is very dull. It becomes particularly clear in a direct comparison with the Rane TTM56S with identical set up (PLX-1000 + ortofon q-bert). The problem is only with Vinyl, the digital playback (Serato) or playback of CD is not affected. The sound examples have been uploaded to Dropbox. Is there really such big difference in sound like the EU-Pioneer Support team told me by email or is there any issue with my DJM-S9?

I do not think your unit is defective. I can tell you there is an apparent difference in RIAA curves and/or overall phono clarity between the DJM800 and the MP2015 using the same cartridge, and it is similar to what I'm hearing on your recordings. With MM cartridges, there are factors having to do with capacitance of the phono stages and even your cables that can interact with the cartridge to affect high frequency output, but I suspect the loading of the mixers are similar in these cases. If you're doing a completely vinyl set using the Pioneer and your DSP or analog crossover has a constant directivity horn EQ, you might want to turn it on. This seems to help compensate pretty well. Third-party outboard phono stages would also let you tailor the sound more to your liking.
Although the pioneer would never admit it... the Pioneer S9 and every other Pioneer Digital Mixer are terrible for analogue source (and yes, this includes every expensive mixer out there)
The best is to get an analogue mixer for best Vinyl sound quality, you will never achieve the real quality with the S9 no matter what you do and how you doing, you simply can't.
The S9 (along with other models) have an Analog to digital converter that simply turns the sound into a JOKE!!!!
Bearing in mind that 99.99% of users (including DJs) would not even hear the difference from your music samples included.
Your comment makes complete sense and it's true and accurate and I attest to that.
p.s. Rane mixers (Seventy-two at least) has the exact same issue (if not worst)
