Re-Analyzing tracks on device

I have just upgraded to 2000nxs2, and also updated my rekordbox to the latest version.

Is there a way of re-analyzing tracks FROM a device to get the latest RGB waveform? Without losing cues etc

I don't have the tracks available in the collection,

Unfortunately not, you have to use rekordbox in order to re-analyse tracks to update the waveform. Once the RGB waveform is stored, you can opt to switch over to the blue-only waveform on the unit.
