The likelihood of this being a hardware issue is almost impossible. This sounds like a turntable calibration issue to me. Please read this article and be sure to follow it's advice.

Pioneer DJM S9 Distortion when playing with Vinyl
Got my second S9 in the mail and it does the same thing the previous one does. distorts in the green and yellow when playing a track. As soon as i play through internal the sound clears up.
Documented it in a video that you can watch in the link below. Love the mixer but def want this fixed.
