Were the playlists created rekordbox 4 and then updated with new tracks in rekordbox 5?
Have you tried removing the playlist from the device and re-exporting it anew?

Newly synced tracks are missing on CDJ's
Hello everyone! I'm glad to join the forum!
I have a problem that nearly costed me a few gigs...
Since v5 of rekordbox, every new track i add to RB and synced to USB would not show up on CDJ's!
Tracks are definetly on the usb (i have browsed and checked), but on CDJ's (900, 2000, 2000 NXS and NXS2), the playlist shows empty (new playlist with new tracks)
Older playlists and tracks are showing up fine, but anything new would show as (EMPTY)... on the multiplayers
Everything started since RB v5 and it manifested itself on every cdj i have used..
The usb drive is surely tot at fault since i have been using it for about 4 years now without any problems.. not to mention the fact that no matter what usb drive i use, the problem persists no matter what.
Interesting thing is that a friend of mine reported the same issue as mine.
It seems that the only way to workaround this issue is to manually export new playlists to usb drive, which renders the syncing capability useless..
My setup: late 2013 macbook pro retina 15 inch, osx 10.12.6, 16gb ram, 500 gb ssd, 2.3 ghz i7
rekordbox version (so far): 5.0.2
All cdj's were up to-date

Yes. Old playlists synced on RB 4 and new ones on RB 5.
I did try yesterday to format the USB drive (FAT32, master boot record) and try to sync everything from scratch. After allmost a full day of syncing (about 80 gb of music) i plugged the drive into a 2000 NXS and there were NO tracks showing up on the multiplayer. All the playlist structure was there (e.g. folders, subfolders, intelligent playlists, etc) but all of them would show up (EMPTY).
I then tried exporting playlists (not syncing) and the tracks showed up perfectly.
It seems to be a sync function bug somewhere in there.. or at least some kind of setting that is causing this..
