I remember someone saying that they compared Traktor vs. Serato in the same way and found Traktor to be colouring the audio; have you tried with another application vs. the CDJ to compare if it truly is the sound card or simply the software?
I have done a couple experiments using my DJM 900 NEXUS. I noticed some sound quality issues when playing through Traktor using the DJM 900 NXS's sound card. The experiment consisted of this:
I connected to Traktor through the DJM 900 NXS (LATEST FIRMWARE INSTALLED) and picked an MP3 and played it with neutral EQ (all at 12 o'clock position) on Channel 1, I then used the same MP3 on a USB stick played through my CDJ900 NXS (not connected to Traktor) on Channel 3 with the same EQ configuration (connected over RCA's). There was a very noticable difference in sound quality. The audio out of the sound card was missing some low end and mid range compared to the audio coming out of the CDJ.
I would like to know what the issue is here, I feel like the soundcard should be of sufficient quality to produce sound I would expect from a Pioneer unit. I would expect the CDJ Audio to be slightly better but not nearly to that extent. Can you help me figure this out, has anyone else had this issue?

I had the same experience with Serato DJ connected to dim-900nxs by USB. I've played the same track (AIFF) with deep bass-line using djm-900nxs sound card, and then played on CDJ-2000NXS from USB Flash-drive. And it's sounds different!
When playing using DJM-900NXS build-in sound card, track sounds quiet and little bit "flat". And I can't fix it with EQ or increasing volume level in Serato, on mixer channel or mixer master volume.
Then I've played track from USB plugged to CDJ-2000NXS. It was very easy to hear the difference. Bass-line becomes more deep, high frequencies - more clear, sound becomes louder, but not dirtier, just louder and more powerful.
Then i realized one thing: no matters which software are you using, Serato DJ or Traktor. Sound becomes flat not because of software, but because of DJM-900NXS' sound card. Somehow CDJ's soundcard works much better than DJM's.
Big big big question - WHY??
