Do you have quantize enabled? If not, it could be that the reason it's blinking is the BEAT is no longer in sync, but the BPM is... and that's because the hot cue was triggered off-beat.

When using my xdj-rx and a USB, why does a hot cue cause the SYNC to reset?
During lockdown I have been getting to know Rekordbox in Performance mode - however I have been noticing some audio distortion (sounds like corruption) when mixing between tracks (issue #1). So I decided to go back to Export/USB and discovered that pressing the Hot Cues causes the SYNC to flash and ultimately lose SYNC with the previous track (issue #2 - and my main issue!). The only way to guarantee SYNC working is to set a cue point instead...which is pointless having gone to the effort of setting Hot Cues in the first place. I have looked in preferences to see if I can disable something - but I can't see anything obvious.
