Which cue are you referring to, the master deck cue or a hot cue?
I've bought a pair of CDJ-3000s, after having been a 2000 NXS2 user since they were launched.
And I've noticed that on the 3000s, when I press Instant Doubles, the CUE vanishes.
Is this a bug?? Because on the 2000 NXS2, if you were playing Track 1 on Deck 1, and you instant doubled on Deck 2 to listen to 1 duplicated, if you had a CUE on Deck 2 it was kept, so after listening to track 1 on deck 2 (duplicated) you pressed CUE and it went right back to whatever CUE you had.
Since now on the 3000s the CUE goes to heaven, after the instant doubles you have to manually select the track, load it again and find and set the cue again...

I mean the master deck CUE, above the play/pause button, of the deck on which you press Instant Doubles.
Do you have the CDJ preferences set to auto-load hot cues when loading a track?
I think so, not 100% sure though and I won't be able to check until weekend. But bearing in mind that the matter is regarding the CUE, that preference applies to hot cues, isn't it? I mean, would it have something to do?
Think of it this way -- the main deck cue would be set when the song is loaded and auto-cue is enabled. When the song is called via instant-doubles, and you were to press the cue, on a CDJ-2000MK2 whose main cue did not get cleared, you would jump to the previous song... not something a lot of DJs liked. With the CDJ-3000, the main cue is cleared so you don't accidentally jump if it's pressed, and since the auto-cue is not triggered (because the song is loaded via instant-doubles), there is none set and the master cue of the other deck is not copied.
I haven't tested it myself, but I believe if you don't have the preference set to auto-load hot cues, it won't overwrite the master cue.
Not sure if I really followed your scenario, sorry.
My point is that, on the 2000 NXS2, using Instant Doubles basically allowed me to "play around" safely on Deck 2 with the song that is being played on Deck 1, pause, fast forward, rewind, listen to how is the drop/breakdown, etc., and just by pressing the CUE button on Deck 2 I immediately could go back to whichever CUE was set there before making Instant Doubles.
I mean, if I can't go back to whichever CUE I already had set, after making instant doubles, what would I want Instant Doubles for? I always had the agility to have my CUE on Deck 2 set, for example, the first beat of Track 06 of that playlist, and make Instant Doubles to calculate the mix by playing with the track of the other deck, and go back to first beat of Track 06 by just pressing CUE.
