Sorry, I'm not sure I fully understand - can you record a video to illustrate what the problem is?
When playing two tracks at the same time the volume of each is lowered automatically to avoid clipping. However after one of those tracks is stopped, the other track does not return to its original volume. If I just pause and hit play again, the volume will jump up for a few milliseconds before dropping back down for about 3-4 seconds, and then finally return to the original value, but I can't just pause each track after a transition and have silence all throughout a mix. It also seems that jumping to a hot cue will fix the volume issue, but that's not always a perfect solution. I've looked through settings and can't seem to find anything about this. Any help?

https://youtu.be/J0W64XQ2QL0?t=23m3s 23 minutes in there is a transition, the second track drops at 23:25 at which point the first track has its volume lowered to 0. At around 23:30 I paused the first track which was already silent at that point, and for some reason the second track gets louder/less compressed. None of the EQs or trim were adjusted at the moment of the change, the trim was already raised to about +4dB.
In that same video it can be heard again with the track that drops at 42:32, mysteriously getting louder around 42:38.
I realized that the issue isn't that the songs are getting louder, it's that when two songs play at the same time they automatically compress each other, but for some reason once one song stops the other song doesn't get un-compressed right away, most of the time it doesn't at all, and in fact it's all the other songs in the mix that are made quieter.
Another example is in https://youtu.be/VT88HxVh30k?t=1h4m53s At 1:04:53 the song drops, and at 1:04:56 it gets noticeably louder. Note that the prior song is long over by this point. Now in this particular case, I placed hot cues like this http://i.imgur.com/svqx8qm.png The first time I reach G I jump to E, and then the second time I reach G I jump to F. Because the song repeats that beat normally it sounds the same as if I let it play through, but the act of jumping back (or forward) to a hot cue causes the volume to rise back to what it should be. It can also be fixed by simply pausing and unpausing the track, but that doesn't work when actually mixing.
I used the same technique to fix the same issue at 1:27:21 in that video, with it getting louder as soon as I jumped to a hot cue at 1:27:25. Since these two songs were repetitive enough I was able to fix it there, but it still sounds weird with the volume staying low for a few beats and then suddenly jumping. Not every song even has possible hot cue points where this would work.
This still happens whether the audio output is through the mixer or the computer. It still happens in the most recent update. It happens after restarting (clearly, as it shows up in multiple different mixes). I have no idea what's causing this, it's incredibly annoying.
