I've been using my SX3 for about 4 months now, no issues - love my board! But that all changed this past Saturday. I did a Mac update right before my performance, everything seem to be fine until I started messing with the Jogwheels of the controller. My hot cues would no longer work and the play button ONLY stops the track but doesn't start the track until I switch channels.
It feels like my routing is off or something.
I'm using Serato DJ Pro with the DDJ SX3 on a Macbook Pro. Anytime I do any scratching, or spin the platter too fast on a manual search, the deck stops playing although the play button remains lit. If you hit the play/pause the play button goes on and off in correlation with you pressing play/pause, but the deck doesn't actually play any more. At that point, pressing and holding a hot cue button is the only way to get any playback. It happens on either deck, every single time no matter what track you load up. Any ideas ?

Do you possibly have any MIDI remapping in place? With the SX3 connected, open the Serato DJ preferences, go to the MIDI tab, click the SX3 in the upper window and ensure that "Allow hardware remapping" is unchecked. Next, at the bottom, click the "restore defaults" button, it may ask if you want to save any preferences.
Let me know if that works.
Also, do you have a black dot beside the serial number on the back of the unit?
