On my xdj-700's i've noticed that when you load a track from Rekordbox via link which has a cue point, when tap the cue button the player reload the previous track and jumps back to the last used cue point.
I changed a few setting in Rekordbox and on my player, but i dont remmber seeing and setting for recall previous used cue point from last used track....
Any one got any ideas?
That's because you don't have AUTO CUE enabled - when you load the new track, it's not automatically setting the main cue, so when you press that button, it's jumping to the previously registered cue point, which happens to be the IN point of that loop. (The loop-in is also the main cue.)

Same problem I've recently found with my XDJ1000's mk1's... when I set a loop and then load the next track it jumps back to the previous track and loop.
