I found the problem it was "user error." :) Apparently, when I updated to Traktor 2.5... I continued to import the TP2 tsi from the Pioneer website... which caused the problem. After reading on another post that my controller is now supported in Traktor 2.5. I did a complete re-installation and now my decks C&D cue point lights are working again.

Is Pioneer working on a new tsi file for Traktor 2.5? Currently my cue points buttom aren't lighting up on decks C&D when being used as track decks in 2.5. Not a major issue, but still annoying.
I don't expect full remix deck functionality, and I've resigned myself to adding a F1 for that purpose.

Glad to hear you got it working -- as a follow-up, the updated TSI for the DDJ-T1 is on the site and is needed for those looking to use sample decks with the DDJ-T1 in Traktor 2.5.
Thanks, but you used the word "sample deck" with the new TSI file, does this mean the old style "sample decks"...because I'm just slightly confused since the "sample decks" were renamed to "remix decks" in 2.5.
Sample decks and remix decks are two different things. You can currently only use remix decks with an F1 controller.
