In the upper left corner of the screen you can select how the decks should be displayed. Most probably you'll see "2 deck horizontal". Click on this menu and select "2 deck vertical".
When your controller is recognised by RB, and also works normal, then using 'Sync' should n't be a problem. Just hit the 'Sync' button on both your decks.
Maybe you can explain more, what hardware/controller(s) you use, and upload a printscreen of you RB screen.
