Hi, So when I put in 1 USB in a CDJ and sync it with the other CDJ, the linked CDJ (without the USB) will only play on CDJ mode and when I move it to Vinyl mode, the track won't play. Only the CDJ with the USB in it will play in vinyl mode.
Both CDJs have updated firmware, USB is FAT32 and unpartitioned, and I have gone through the settings in Rekordbox to make sure both the program and the USB settings are set to vinyl mode. I have El Capitan on my Mac, and upgraded to Rekordbox 6 (core) today, but it still will only play in vinyl mode on the CDJ that I have the USB in it. If I switch the USB to the other CDJ, it will behave the same way where the linked CDJ will only play in CDJ mode. I have also tried multiple USBs and link cables. Any ideas? I have stumped many a DJ on this one.

@Kristin > Let's clarify... and we'll start by calling them CDJ1 and CDJ2.
Regardless of any link, or connection to a computer, when you have a USB drive connected directly to CDJ1 OR CDJ2, does it play normally, with or without vinyl mode? Do you see the blue VINYL indicator in the centre of the jog?
Does this inner indicator illuminate all the time or only when you press on the jog platter?
