This is normal behaviour; the "master" deck (in Export mode) is the software player deck set to "master," not whichever deck is selected as the sync master over LINK.

I posted a question not long ago about a possible glitch within the Related Tracks option but maybe I didn't give enough details. Please see if you can replicate this issue. In Export mode, (with 2 CDJ 2000 NXS & DJM 2000 NXS connected via Link) the "Master Player" option within the related track criteria does not recognize the CDJs as being the Master Deck. So when a track is loaded to either CDJ, press play, then Master illuminates on the CDJ... no related tracks appear no matter what I do. "Master Player" option only works when no CDJs are connected via link and tracks are loaded at the top of the Rekordbox screen where you prepare your songs.

Is there a possibility this feature could be added? The CDJ icons at the bottom of the screen do reflect which deck goes to master when switching between decks. So the software is picking up on this. This would be a nice feature when using your laptop as your monitor during gigs. Otherwise, (with "List" selected in related tracks) you must locate the playing track which may have been select from the related tracks, then highlight it in order to bring up another related track query.
