Just did some more testing, just let it play stuff on both decks with the master volume way down and it still did it after about 10 minutes. The volume of the whine is independent of the master volume, validated by turning master down to nothing.

Hey all,
I've had my DDJ for a couple of days and I am really happy with it, EXCEPT, that it seems to demonstrate an issue when used for extended periods of time. Basically if I have the master level over 1/3rd of the way up, and use it for more than 10 minutes or so, it will start making a pretty pronounced whine from the master out. With all levels to zero, it's still persistent. The only way to get rid of it is to turn the unit off and back on.
I'm using the RCA master outs on the back, I have the booth send routed to an insert on my soundcard on the PC for recording stuff. This isn't a PC problem (which I've noted other people mentioning), my PC has MORE than enough horsepower to run Serato DJ (it's a music production rig). If I have to use the XLR balanced outs on the back I could, it just seemed easier to use the RCA to 1/4" instead.

I hear something related when i turn up my volume in my setup and believe it is related to the laptop/computer creating noise on the USB cable.
You could try to use a USB cable with a ferrite bead (http://en.wikipedia.org/wiki/Ferrite_bead).
