Strange fault
I use my 2000's in Link mode at the two residencies I play it. I usually use my HDD and mix for 4.5 hours back to back. Last night on about 3-4 occasions when a track finished, instead of pausing at the start of the next track in the playlist it would just start playing! Auto Cue is set to on on both decks but the problem occurred on both CDJ's ?
You can imagine how it sounded, if I hadn't quite finished fading out the track I'm mixing out, then next track would just come 'train wrecking' on top.
Any idea what could be causing this?

were you running the tracks off a playlist of any sort? or were you selecting the tracks individually through your source? that definitely shouldn't be happening but it would kind of make sense if they were tracks already in a playlist.... :S

Yes the tracks were all in playlists. I only ever really browse through a playlist.
