Using the example a new WAV file from Beatport does either player produce a more accurate sound quality reproduction than the other?

The THD on the 2000NXS2 is < 0.018 % (JEITA)
The THD on the 900NXS is .< 0.003 % (JEITA)
And a second question:
Forgive my ignorance is the lower percentage an indication of less distortion or more?

I believe that, technically, a lower value means less distortion. I'm guessing the additional electronic components inside the CDJ-2000NXS2 are the catalyst for the increased THD value, however, you would have to have superhuman hearing to hear any degradation in output as a result of THD. Furthermore, using the CDJ-2000NXS's SPDIF output would enable you to achieve bit-perfect output (assuming you're using a mixer like the DJM-900NXS2 with values set to 24bit/96k)...so if you're after "best" quality in terms of minimal audio signal conversion (D/D vs. D/A) the NXS2 is what you're after. Hope this helps.
The newest CDJ and DJM use AKM DACs which are currently very in-vogue. The earlier CDJ-900 & 2000 models used Wolfson. I think they all sound fine. Probably the opamps have more to do with their sound than the actual DACs. If you use a digital output, at zero pitch they are bit-perfect.
I am currently using a XONE:92 mixer as it is just my preference. I don't think there is any way to use the digital outputs with it. The CDJ-2000 and CDJ-900 Nexus both use Wolfson DACs. Are they not the exact same Woflson DAC version in each? Or are you saying they are different?
The mk1 2000 and 900 both use Wolfsons, just slightly different models with the 900 having a 48khz one and the 2000 using a 96khz DAC. The 900's was the same as on the CDJ-1000mk3.
You're correct, the Xone 92 is an analog mixer and you will be making use of the DACs on the players to go into it.
I should also mention that just because the Pioneer players are bit-perfect out the SPDIF with the pitch at zero does not mean a digital mixer can treat it as bit-perfect. All digital mixers alter the data a little bit (or a lot), depending on the model, no matter what you do on the mixer.
