What is the filetype you're using (and encoder version)? There was a certain filetype that would cause the header to change when metadata was edited, thus moving the start time of the audio (oddly enough), and the waveform would no longer match.
I've noticed that some of the tracks in my library are slightly misaligned from their waveform previews when being played. I do not want to re-analyze my BPMs due to the fact that I set a lot of them manually (and don't remember which ones). Is there any way to refresh only the waveform previews?

Also, which version of rekordbox?
I am using rekordbox version 5.5.0 with primarily .mp3 file formats with some .wav (I'm unsure of where to find encoder version).
Was there an answer here for not analyzing bpm? I set mine manually in iTunes and it's double timing some of them in rekordbox dj 5.6.1. I pray I can get this to stop. Auto analysis is disabled and analysis settings are all unchecked and mode is set to normal, but I wish I could uncheck that too.
