How is the USB drive formatted?
I'm running Rekordbox on a 2011 MBP i5. The problem is when i am exporting playlists to my USB sticks, the 2nd stick is not detected. I have to quit Rekordbox and make the system recognise the 2nd stick, then Rekordbox will detect it.
I tried it the other way round (export to other stick first) with the same results. The second stick is always undetected. I can just keep re-plugging the 2nd stick until it is detected but this has caused the USB database to corrupt (meaning the stick does not read properly in a player). Also it is strange because when i quit Rekordbox it takes a few re-plugs of the second stick before even the system will recognise it. Away from Rekordbox, the system detects both sticks with no problem.
I can work around it by restarting Rekordbox for each export but obviously, the software was not designed that way.

How is the USB drive formatted?
I am using the disk utility in OSX 10.8.5 to format in FAT.
I have noticed an odd behaviour which is that, while Rekordbox 3 is running, any USB sticks that are plugged in only show in Rekordbox (usually the USB stick will show on the desktop).
Check this video to ensure you've formatted the drive properly:
Yes, my sticks are formatted that way. One partition, master boot record, formatted in FAT.
I really believe the problem is with Rekordbox 3. As i stated previously, i can get round this problem by restarting Rekordbox between each export.
Also, Rekordbox 3 is the only software i know, that completely takes over control of the USB stick (when i plug it in, Rekordbox detects it but the system does not). I do not recall this happening in previous Rekordbox versions and it definitely doesn't happen with Cross and Traktor.
