I've recently bought the RB and have a few questions.
1) Is there a way of controlling decks 3 and 4 with the controller? The guy in the shop said that I could easily switch between decks but that does not seem to be the case.
2) Is it possible to capture samples from tracks that are playing and store them in the samples bank?
3) How do I control FX 2 and 3 on each channel using the controller?
4) This is more of a Rekordbox questions: can I set a playlist to play through, when not using the controller?

1. No, there is not.
2. No, it is not.
3. I'm not sure what you mean by FX 3. You control FX 1 and 2 from their respective buttons/knobs above each corresponding jog wheel.
4. EDIT: Yes, enable AUTO PLAY in the Preferences menu on the Controller page, Deck tab

I think for #3 he meant that there are parameter knobs for all 3 effects on each FX bank, but only one knob. The answer there is that all 3 parameter knobs are controlled simultaneously with the one knob.
And for 4, you can, it's called auto play; that's in the preferences under the Controller page, Deck tab:
Keep in mind this only works on a playlist, it will not auto play from the collection.

When using autoplay it doesn't seem to mix the next track at all it just plays to the end and then the next track starts. Is there a way of auto mixing?

Also, how do you switch between each FX parameter knob? At the moment it's set so i only control FX parameter 1 on each deck.

No, there is no auto-mix, nor do I believe there will be an auto-mix mode as this is software for DJs, not auto-pilot.
The DDJ-RB only controls 1 FX parameter at a time, so you're best to select the single FX mode (the 1 dot icon vs. the 3 dot icon).
