I'm not sure if it's maybe just a CDJ-2000 Original issue or not but if say I'm using Rekordbox Performance mode, if I wanted to switch off on one deck and play say using a USB, that function does not seem to be available unless I power cycle the deck and/or disconnect it from Rekordbox which causes a momentary audio dropout. Are there any solutions to this, or is this a that's just how it works issue?

Hi I'm using CDJ2000 in HID mode controlling Rekordbox performance mode, and I have no problem to switch it to a USB that are directly connected to the CDJ or to USB linked to the other player.
I just press the USB button on the CDJ or the Link button if the USB is linked to another player.
Oddly enough that doesn't work for me. I would have thought it would have worked that way too. I can search and scroll, but I can not select a track to load in.
