I recently got a third internal hdd and consolidated my iTunes library to this new drive. Now when I open rekordbox, it is trying to import 2000 songs, most of which are just duplicate songs... This is a big problem for me! I don't want to just re-import everything because I will lose cue points, playlists, etc.

Make sure that iTunes actually recognizes the location from the songs. I just moved my library and had the same problem. Change folder for iTunes library in the iTunes settings. Open a few tunes from desktop with iTunes and see if iTunes moves them to the new location. If so, proceed to open all your songs. You might have to re-locate the songs within Rekordbox but that's a breeze with batch relocate.
Yea I need to re-locate but I don't seem to have a 'batch relocate' function. Can't find it anywhere. My version is 3.2.1, do I need to update it?
Do "show all missing files", select all, select relocate. After you have re-located the first one, Rekordbox will ask you if you want to relocate the rest according to that files position. Select yes.
Did that, doesn't ask me to relocate according to the initial file's position.... -.-
