Not on a track level, but if you use Rekordbox's Sync Manager you can select which playlits/folders from iTunes you want to be Sync'd with RB.

Can I keep portion of iTunes Library out of my Rekordbox Collection?
Hey,
I'm trying to keep Metal, Punk, Blues, Folk, etc. out of my rekordbox collection, without removing it from my itunes library? is that possible?
I manually removed all the tracks from my Rekordbox Collection, but upon restart Rekordbox auto-imports & analyzes the tracks again.
